Were the clothes that Cooper had on at the end of the show, the same clothes he was wearing when he pushed Locke out the window in the flashback?

Unfortunately, no.
He is wearing a worn blue denim shirt, and khaki pants in the final scene.
In the push-out-the-window scene, Cooper is wearing an upscale checked collar shirt. Its completely different.
Nice try though. I was hoping.

I agree, not the same clothes, but they seemed to be the clothes he was wearing while shopping with his fiance when Locke confronted him (black sports jacket, no tie). I'll have to watch it again to see if its the same as what he was wearing then. Not sure what it would mean though.
Also did you notice that Cooper at the end (in the box) had been roughed up with two large bruses on his face/head. He didn't get there willingly. He looked like your classic kidnap victim, roughed up, bound and gagged.
