Here's a theory on Jacob. What if he was the last of the original hostile elders? Ben somehow found him and convinced him to link him with the island and then betrayed him. Somehow he has managed to keep him captive and harness his powers.

Ben is realizing that Locke can free Jacob so he has shot him. Or maybe Locke is Jacob's new chosen one.
